I have triangular meshes in Maya I want to unwrap. To select a path between vertices, I have to use "Select Shortest Edge Path Tool". This is very reliable in your tool. Most of the time I cannot select a UV location and have to start again. I have to try 10 times, sometimes, just to get a path.
Just load any reasonable size mesh file into Maya and enter unfold3d. They try to select paths and you will see the issue.

It seems that your problem is related to the Maya's features, not Unfold3D, unless you're actually using the Unfold3d standalone program. You should post your problem to the Maya forum.
